It should work without being connected online. I'm just surmising that maybe you played offline and then the Cloud smashed it when you connected, which is not what we'd like to happen. You should have gotten a Steam popup asking if you wanted to sync your saves with the Cloud. Have you tried again? If you are worried, you can back up your campaign saves in you Documents folder.

yeah, we use Steamcloud for save, so maybe it got overwritten?
Sorry you lost your saved game. Not sure what might have happened. :( There is one save slot, sort of like FTL. If you want to do backups or concurrent playthroughs, you can find the save file in your Documents folder.

We have a patch coming this week to fix or at least improve this issue.
It basically checks whether you have two adjacent Geos when you finish one, so perhaps one of your Geo's was mutinied when you finished your third one?
