Windows don't pop up

I am using The Natural Desktop v1.2, and I've had problems with the customize features. One of the most noticeable problems is that the windows with the customize features do not pop up. Nor do any of the 'drop down' menus that should be clickable.
I have tried reinstalling the app many times, and it still doesn't work.
I have noticed on other programs I have the same problems, so I'm thinking it's more than the Natural Desktop. Is there any sort of setting that would prevent pop-up windows from appearing, NOT like IE?
