How do you change a skin's colors with Skin Studio?

I was at the Skin Studio site and wasn't really able to find an answer. Maybe I just need need to read more carefully.

I'm using Apallo's Nucleus WB and I wanted it to match more closely with my wall. Almost matches, but not quite.
