Ok, we just pushed an update to fix this. Re-start steam to get the fix. Sorry about that.
Does the game say 3.2 when you start? I wonder if steam is pulling an older opt-in for you (its happened before).
Neither of those values should have changed. I'll investigate.

It's something we've talked about. It's an easy change that carries a fair amount of risk. Exiting in the middle of the conversation (or where the end has more than one choice) may break to quests or events in unexpected ways that would be hard to debug after the fact.
You can buy them again after completing the game at any Precursor Starbase.

It sounds like one of you has an extra ship in the steam directory (maybe from a mod). Uninstalling the game won't remove it. I would suggest uninstalling, then manually deleting the install directory, and then trying again.
Try re-installing the Intrigue DLC (you may need to manually delete the DLC folder).
