Per Pixel Border and Transparancy

When I use Per Pixel Borders and transparency from WindowFX on some themes in WindowBlinds I experience the following strange behaviour.
1 -- The skin is not applied right away on putty.exe
2 -- when I try and move the window, the border stays, but the window moves.
Anyone else seen this?
BTW
It goes away when I disable per pixel borders.
