Start11 v2 - Activating license invalidates an entirely different license

I purchased a start11v2 upgrade license a while ago for my main machine to obviously upgrade from v11. I recently purchased a second standard 11v2 license for a second windows partition on this same machine. 

The problem I run into is that when I activate one start11 v2 install, then reboot into the second windows install, that second one becomes deactivated. It makes no sense to me why this happens. I have them labeled so I know I'm not re-using the same serial on both machines.

So on a daily basis every time I reboot into my other windows install I have to reactivate the product after an hour or so.
