Before the upgrade, there were a lot of icons in my system tray menu (when I opened it). The majority of them has disappeared with the upgrade and I can't seem to find a way to get them back.

Could you check your event log to see if Windows is reporting explorer has crashed?
Open the Windows settings to Personalization>Taskbar>Other system tray icons, and see if the missing icons are listed here. If not, try opening the apps to the missing icons and see if they then appear.
An easy way to see if Explorer has crashed is to open the Reliability Monitor.
Go to the control panel and open Security and Maintenance, then click Maintenance and then "View reliability history."
