Is there a way to give this control back to Window:
The settings here are overwriting the settings in Windows GPO. I want to control these settings through GPO. If not, can I change it through the registry?
Neither of those settings would be controlled by Windows GPO settings.
They are registry keys in hkcu\software\stardock\start8\start8.ini\start8
I am not near a computer right now to lookup the exact keys unfortunately but can look it up later in the week for you.

The settings are ShowNewRightClick and ShowWinX which are stored in hkcu\software\stardock\start8\start8.ini\start8
Type is REG_SZ. Value is "1" for enabled and "0" for disabled
Both of them default to "1" if not there.
