When I connect my laptop to my desktop dock the tray icons and start menu appear misaligned.
Restarting the explorer fixes the problem.
Any ideas why?

Sorry to hear you are having issues. Try this, uninstall Start11, reboot immediately, Download and install the latest version: V1.42 (Beta): https://forums.stardock.com/517565. Reboot again after. Retest and report back.
