Steam Controller issues

I'm unable to select Groupy tabs using my Steam Controller, while Steam is running. It seems that Groupy acts in Administrator mode, preventing my controller's profile from working on Groupy. If Steam is not running, the controller works fine, as the controller defaults to a basic device mode.

Sorry to hear you are having trouble.

While we can not see why it would not work, the Steam controller is certainly not something we tested with Groupy nor have we ever had a question on it.  

The one thing that immediately comes to mind is to try to turn of the Steam overlay to see if that helps:

The Steam overlay isn't running during these times in the first place. No game is running, and no Steam window needs to be open. Steam is running in the background and its icon in the System Tray is visible.

This is entirely a conflict between a privilege-elevated UI (Groupy) and an unprivileged virtual device driver (Steam Input).
Testing this use case doesn't require having a Steam Controller, by the way. Any controller that Steam can recognize and configure can be used to test, from Xbox 360 and Xbox One controllers to the Pokken Tournament DX controller, provided you use a configuration that allows you to move the mouse and click.

This would need to be reported to Steam for them to fix as it isn't a bug in Groupy itself.
