Version 3 Handling Non-Fenced Icons differently to Version 2

Hi all,

I've just updated to v3 via the current Humble Bundle & am noticing a functional variation in the way non-fenced icons behave when under/over a fence.

Prior to the upgrade, a non-fenced icon would 'sit on top' of the fence, in an unarranged manner. Since upgrading, unfenced icons are hidden _behind_ the fences.

Is there a way to revert this behaviour in v3 so I can see unfenced icons that occupy the same desktop coordinates as a fence without them being hidden underneath? I've tried adjusting transparency - to be able to see through the fence to the icons below - to no avail.
