Inefficient only applies when the sovereign is in the city?

Why is it not nationwide like cruel? Does not seem like much of a weakness if I never keep my sov in a city...

It depends completely on how you play it. Both weaknesses can be minor or huge. I rarely hire more than a champion so Cruel is a great choice for me. But if I go for a Path of the Governor sovereign (or just generally any defensive type) I wouldn't want Inefficient.

I see some of your points here but I will definitely always take inefficient. Path of the Governor is weak to me because if you always leave your sov in a city he will never level up!

But...then I ask myself: If Stardock also knew this (cause I'm sure each one of us has told them) then wouldn't they have tweaked the Path of the Governor to be sneaker than we lead on? :S  I think I'm entering the twilight zone or something....
