No flagships in rebellion

No flagships in the game anymore?

In vanilla sins (could be wrong here) but your flagship was a capital ship that was also the "lead" unit in a fleet, in entrenchment and diplomacy in order to have a ship called flagship it had to be a higher rank then the other caps - for example you could not built a load of caps all at level zere, you would built 1 cap first - level it up then build the rest and because that single ship was your fleet lead all other caps joined the fleet the ship you leveled up is called the flagship.

Now there is no flagship - your titans are not, neither or your other caps

 

Flagship mode shouldnt take flagships out of the game, its a mode that makes flagships relevant

It was probably pulled because it had no real value.

I didn't play the previous sins games so I may be off base here, but it sounds like the functionality you're describing is already in game.

Click drag a selection of ships. The ship that is currently highlighted (you can cycle through with tab) will be the fleet leader once you press shift + f to create the fleet. 

Any ships in the quadrant will automatically join up with the fleet.

No, there used to be a little flag indicator in the upper left of the ship's icon on the Empire Tree signifying it was a "Flagship" of sorts. Kinda miss it as well but I think with the new victory setting of "Destroy the Flagship" and its purely cosmetic value they probably removed it to prevent confusion.

It would be confusing for new players if they saw one ship being called flagship in the name and another having it on the infocard. That's certainly why they did it.
