Depending on your OS:

Vista:
C:\Users\username\AppData\Local\Ironclad Games\Sins of a Solar Empire\Mods

XP:
C:\Documents and Settings\username\Local Settings\Application Data\Ironclad Games\Sins of a Solar Empire\Mods

The path is hidden by default so you may need to enable 'show hidden' in Explorer. Extract the archive there, and make sure to preserve the folder structure. So your basic "Example" mod would look something like:

C:\Users\username\AppData\Local\Ironclad Games\Sins of a Solar Empire\Mods\Example\GameInfo, and would show up as "Example" for selection in-game.
