The parts of your skin that you want to be transparent.... are you reducing their opacity in Photoshop first?, because you need to. When you have done that, you save it as a transparent .png file, and then import it into skinstudio, which will automatically change it into a .tga file, you then have to tell skinstudio that you want this image to be transparent in the settings. These settings are under "Painting Options", and they are "Transparency" (set to transparent), and "Translucency" (set to "translucency IS being used").
Of course, I am assuming you are talking about a WindowBlinds skin.......

If I can help further let me know, we Brits have to stick together!! :)

UPDATE!
ok i tryed it again and i am deffo saving as a png file but its loading in skin studio as a bmp file!

im stumped.

ANOTHER UPDATE!

dont check the boxes..... look higher up in the section, to the right of the skin preview. That's where the painting options are. Highlight what you want to change and a drop down box will appear with your options in it.

MAKE SURE you are saving with transparency when you save as a .png, you have to set it as transparent.

In the section for the shutdown dialog, look for "Text Visibility" attribute and set it to "Hide turnoff computer text", then you can write what you want on that image in Photoshop.

With regard to the Please Wait dialog: set the "text offset" coordinates to -3000 for both, and then put any text you like on the image in Photoshop before you bring it into skinstudio. That way you can do anything you like with that image.

(setting them to -3000 means that the text just disappears off the edge of the screen. Clever eh? Mike Bryant taught me that one, and he's a GOD at this!)
