Workarea in DesktopX

Short story long, first (huh?): I have my taskbar (and just about everything else) set to Always on top, however maximized windows are not reduced in size to reflect a smaller work area and are just partially hidden by the taskbar. I have tried changing the settings in DX Builder to no avail.
Any suggestions, ideas?
PS. This also includes any popup windows ie., load file dialogs.
Edit: I'm also using LiteStep (latest build) with just jdesk and vtray, if any of that helps. (Setting work area in jdesk forces DX to not be docked at bottom, so that can't work.)
