Themes don't abide by "Always on top" rules

Is there a way to make the windows (ObjectDesktop themed windows) stop going over the top of my programs that have the "always on top" option selected. Have to resize my windows all the time is getting annoying.Any help with this problem would be greatly appreciated. Thanx
