Transparency and java

i'm having a problem that when i use a java application (compulsary) and a skin with transparencies the transparency flickers quite dramaticaly.

has anyone else had this problem? maybe there is a work around that doesnt involve not using transparencies.

The Sun Java VM you are using is not 100% compatible with Windows 2000 or higher which is why you are having this problem.

I believe Sun have released a newer version now as it was also disabling the new UI that Windows Vista uses.
