According to the Cooler Master site page for the case you have, the 3.5" drive cage above where you have your HDD's can either be rotated or completely removed. You should probably do one or the other (if you're not going to be using it) so you can get better airflow. You may also want to get some cable ties, if you don't already have some, so you can tidy your cables out of the way. That will help with airflow, too. Better airflow = fans not having to run as fast to keep
