Continual integrity issue of 2 files every time I play the game, possibly effecting dead planets

I played the game with no problems with all dlc except the 1.3 patch, the snafu(?)(squirrels), and any steam workshop content.

I've since had the game patched, downloaded the new race dlc (so now I have all DLC), and downloaded some (about 8) factions.  I since have removed the workshop races to see if that would fix the problem and opted for several of my own created factions.

So, now when I start a game on occasion I get every star with only "Dead" planets.  Also, twice I got a galaxy of only 1 or 2 stars.  So, I went to steam and checked file integrity and it detected 2 bad files and removed them to be replaced.  I checked integrity again to assure problem was fixed and it was.  So I start another game, play a few turns, come back and same integrity issue.

At first I assumed it was a clash in the file checking process of any changes in the new content, but I wouldnt think it would make all dead planets.  I do get some games with what appears to be a normal galaxy, but I am unsure what other problems it is causing.  Also, I get the occasional text bug and tried changing UI from small to medium, but that made no difference.

My game settings were originally as follows :

Galaxy Size : immense

Galaxy Type : spiral

Races : All original factions and abundant lesser races, and some workshop races totalling (18).

All other settings were on : Occasional, EXCEPT the following:

Major galactic events : uncommon.

 

Since the problem showed its ugly head, I've changed the following settings to see if it helps including on removing all Steam workshop content.

Galaxy size : changed to Huge (1 step down)

Races : All original, abundant lesser, several self made races totalling (14)

All other settings still on Occasional, Except the following :
Major galactic events still : uncommon

Planets : common

Habital planets : common

Dead planets : uncommon

 

I'm running with a DX11 video card with 1 gig ram, 8 gigs system ram, Phenom X4 955 processor at 3.6Ghz, Win 7 Home Prem 64bit.

 

Thanks in advance for any help, I am fearing the only thing left to do is delete everything and hope starting from scratch helps and I really like the game, as I played Gal Civ1, and 2 as well as Sins and was excited when 3 came out.

After doing some troubleshooting of my own this is what I have done and my "temporary fix"

I had uninstalled and reinstall all the files (excluding the user file).

When I did this the game worked fine, exiting to main menu and starting a new game, I did this about 10 times to check.

Then to double check the "new" integrity, I ran that on steam again, and again it found 2 files with integrity issues and deleted them saying it would replace them with correct files.  The integrity checker now says it is fine.

So I start the game again and WHAM-O, I get the All Dead Planets again.

My solution (however not that it should be a permanent one as I hope someone reads this and fixes it), is to uninstall everything again and wait the about 3 hours to redownload everything again and stay in a galaxy far far away from that integrity checker as my observation is that THAT is what is screwing up the game.  Granted I didn't notice this problem until I downloaded the latest patch and the new dlc, so I'm guessing something was changed in a file that worked with the planets in one of those 2 dowlnoads and the integrity checker wasn't updated to properly check for this, so is deleting necessary files and they aren't being replaced correctly.

 

I do hope someone in tech reads this and finds a solution to it, as I am sure some people are being directed to use the integrity checker whom have downloaded the most recent content of the game.... or at least this helps someone having the same issues.
