What, exactly, does it do and how does it work?

I've built a couple but it isn't clear to me what they are for.

Also, is there a way to get crystal in late-game when the 'roids are all tapped out?

The refinery is like a trade post for ore and crystals. They automatically manufacture ships to fly to various ore/crystal mines (even depleted ones) and load up on ore/crystal and return it to a refinery.

So that answers your second question. Refineries are the way to get ore/crystal in late game when everything's depleted.

exactly that!

The refinery works similar to trade stations.
It sends out refinery ships to asteorids to gather some res there (this works wether the spot is already depleted or not)
Then they fly back to the refinery and unload there.
If they make it through that route safely you get the ammount of metal or crystal they had on board to your disposal.
Like tradeships refineryships can jump and also gather from asteorids not in the system the refinery is built.
Each refinery sustains 10 ships and each ship can ship either metal or crystal in one trip.
