Per App Colour Scheme?

you can change skins using Skin Studio then 'save as' (change the name to maybe 'Eclipse2'), then use the WB per application to have WB only use that skin on that app.

Or just modify the skin to taste, then save

Part of my problem is that somehow Eclipse is ignoring --most-- of the per application settings in window blinds. Another problem seems to be that, even if I change the theme with per-application settings, the color scheme itself doesn't change, just the skin. This happens whether or not "User Overrides -> Advanced Settings -> Apply Global Colouring..." is turned on or off.

The color scheme is global, and determined by the main skin selected, regardless of the per app settings.
Bichur's suggestion of modifying a skin, and saving under a new name, for your specific needs is probably your best bet.

I'm pretty sure this is related to the "change skin color" feature.

Ah, thank you Koasati. Do you happen to know of any way of accomplishing what I'm trying to do with separate color schemes for each app, with or without stardock software?

I could probably even just run a separate color scheme on the browsers I use, instead of trying to do it with Eclipse. I still need to figure out how to get seperate color schemes though, rather than different skins.

hmmm...
since the skin that loads when WB starts determines color scheme.
maybe...
find one that uses a color scheme that works for you and pick that one for WB to load with
then use the per application to skin with what you really want to use.

Bichur: WB comes with Aura and Blackcomb, which both have different color schemes. I tried doing what you described, but the color scheme of the main skin always overrides the other skin in per-application settings.

Try somthing like Antares or ChaNinja - Sub Zero.

If you modified Eclipse to work with your browser, would that work for your other needs?

Koasati: If i make the background black for Eclipse, I can't see stuff in the my internet browser. If I make the background light for the browser, It defeats the purpose of having a dark theme, since the whole screen would be filled with the light/white background color.
