Which defense line is the best?

What are the pros and cons of each?

Aside from gearing you defenses to your opponents offense, which defense line is the most useful? Do any of them improve more quickly early on? Which weapons do each opponent tend to lean towards?

The best defense is always the one that best counters the people you fight. I find that early on the AI's will usually go for missiles as their primary weapon, so I always make a point to have some chaff/ecm researched or traded for.

The differences in cost, research time, and average affectiveness is nothing compared to the degredation you get from using a non-optimal defense, especially later in the game, so that doesn't change. Keep an eye on what the AI is researching and what ships he's building, and be ready to counter his ships.

Well from what I read, if you don't match the comp's attack type you will only get the square root of the initial defensive value. But if that is true, having a 1 in each defensive category would equal a 3 defense against every attack.
